It has already been confirm that the real Godzilla is destroying the apex bases. Godzilla defeats Kong and gets attack by mechagodzilla. Kong then defeats mechagodzilla and Godzilla and Kong go their separate ways. Mechagodzilla has a part of ghidorah in it so godzilla is trying to find it so he is destroying all the bases.
